So you're getting clutch movement via the master and slave. But I agree that it could be air in the system. The hydraulic system moves very little fluid and the placement of the master cylinder relative to the slave cylinder does not lend itself to air bubbles always working their way out.
Use the clutch alignment tool to align the clutch disc and then install the pressure plate. Use new pressure plate bolts and tighten to 18 lb-ft 3. Next step is to install the transmission. Just take it slow and make sure that the shift rods and slave cylinder do not get pinched by the transmission.
Remove the old, dirty fluid from the master cylinder reservoir. Use a cheap turkey baster for this. Use a lint-free cloth to wipe out the reservoir. Do this only if you can get in there. Pour new brake fluid into the reservoir just until it reaches the “Full” line, replace the cap on the reservoir.

If no brake fluid leaks are present at the master cylinder, the leak is likely somewhere downstream in the brake system. I'm wondering too if the clutch master cylinder set up might be a partial culprit. The 4.0L 6-Speed (only) clutch master cylinder assembly should be adjusted to a length of 120.5mm (4.74") from the hole in the clevis (where it attaches to the pedal) to the mounting surface plate of the assembly (engine side of firewall). It took me about 1 1/2 hours because when your in a hurry you make mistakes, and yes I did all of that above, connected it under the pedal, pushed the pedal, and blew the slave apart......back to square one. So for you more learned men out there I am thinking you should be able to do it with minimal swearing in about 45 minutes.
